The difference lies in the construction and installation of the cable itself. Cat6 FTP cables have an additional layer of foil shielding around each twisted pair of wires, providing an extra layer of protection against EMI. This typically involves connecting the foil shield to the ground pin within the RJ45 plug or using a separate grounding wire or clip.
